19-12-2022 microfluidic image analysis for single cell or single molecule analysis
Microfluidic singe cell (mother machine) or single molecule analysis (synthetic biology essays in cell-free reaction droplets) are powerful platforms allowing acurate biomedical quantification of pathogenic load and bacteria phenotypes. However, these methods are only available in few leading labs in the worlds. In this project, we will explore the use of the open flexure microscope and potentially 3d printed syringe pumps to open up the workflow for many more users. This requires biological lab work at the IIBM including some software testing and or improvent.

11-12-2022 Optimisation of an automated stage to deposit microfluidic droplets for bio applications
Microfluidic droplet sorting allows the experimental handling of millions of molecular biology experiments in one day. To further culture cells in droplets, they need to be collected and individualised, which can be done in a well plate or culture plate. In this project, the aim is to optimise such a droplet deposition system using prototyping methods, examples from the literature and software development in python.

13-06-2022 Microfluidic droplet experiments for single cell microbial genomics of pathogens
This projects in in the context of an ongoing research collaboration and focuses on experiments using cutting edge microfluidic technology for single cell genomics. This helps us answer important questions about bacterial resistance to antibiotics. Some prior molecular biology or microbiology knowledge (such as how to work with a pipette) is required for the participation in this project.

19-07-2021 Open Hardware for the plate-deposition of microfluidic droplets
The sorting of microfluidic droplets allows the experimental handling of millions of molecular biology experiments in a day. If cells in droplets are to be further cultivated, it is necessary to collect and individualise them, which can be done in a well-plate or on a rotating round culture plate. In this project, the aim is to develop such a droplet deposition system using prototyping methods, literature examples, and open source hardware.

19-07-2021 Development of an open hardware based wide field computational microscope for pollen recognition
Development of a working low-cost computational wide-field microscope for honey-pollen imaging (remotely at home) and analysis of generated data with MatLab or Python. A 3D printed prototype already exsists based on the publication 'Low-cost, sub-micron resolution, wide-field computational microscopy using opensource hardware’. Students should already have basic experience with prototyping and coding.

19-07-2021 Generation of multi-colour 3d printable models of bacterial pumps for antibiotic resistance
This is a remote research project to generate good 3d printable models from protein structures in biological databases of the cell-membrane pumps that cause antibiotic resistances in bacteria. In addition to improving the 3d printability of the protein complexes, the quaternary structure of the proteins should also be used to segment the model into up to 4 materials (different colours for 3d prints), which help to understand the function of the pumps. Basic experience in 3d printing and interest to find solutions to problems independently is a requirement.
